In de afgelopen jaren hebben vorderingen in de synthetische biologie en genetische manipulatie het mogelijk gemaakt om nieuwe benaderingen te ontwikkelen die gericht zijn op de fotosynthetische beperkingen van C3-planten. Drie benaderingen hebben bijzondere aandacht getrokken voor implementatie in C3-gewassen: de introductie van fotorespiratoire bypasses, de reconstructie van Crassulacean Acid Metabolism (CAM) en de engineering van C4-fotosynthetische paden. Deze strategie\u00ebn helpen koolstofverlies en energieverspilling geassocieerd met Rubisco-oxygenatie te verminderen, en bieden een conceptuele en technische basis voor het behouden van stabiele opbrengsten onder omstandigheden die de fotorespiratoire flux verhogen, zoals hoge temperaturen, hoge lichtintensiteit en droogte.\n\nIn navolging van de review in Hoofdstuk 2, verkennen Hoofdstukken 3 en 4 synthetische fotorespiratoire bypasses in rijst. Hoofdstuk 3 beschrijft twee koolstofneutrale bypasses, cBHAC en GCBG, die zijn ontworpen om glycoraat in de chloroplast te metaboliseren zonder CO2-uitstoot. Deze paden omzeilen de natuurlijke mitochondriale glycinedecarboxylering, waardoor de bijbehorende energiekosten van ammoniak-reassimilatie worden vermeden. De resultaten lieten zien dat deze bypasses de groei, fotosynthese en graanopbrengst van rijst verbeterden, vooral onder stikstofbeperkte omstandigheden, wat de synergie tussen koolstof- en stikstofmetabolisme benadrukt.\n\nHoofdstuk 4 presenteert een koolstofpositieve bypass, het tartronyl-co-enzym A (TaCo) pad. Dit pad is uniek vergeleken met veel andere bypasses omdat het een extra carboxyleringstap bevat die koolstof kan toevoegen terwijl glycoraat wordt omgezet in glyceraat. In rijst verbeterde dit synthetische pad de koolstoffixatie, biomassa-accumulatie en graanopbrengst. Metabolomische en transcriptomische gegevens suggereerden dat TaCo-planten koolstof omleidden naar zetmeel- en sucrose-metabolisme, centrale koolstofpools uitbreidden en de cytokinine-gerelateerde regulatie van pluim- en graanontwikkeling be\u00efnvloedden. De planten vormden meestal minder, maar grotere en productievere pluimen, met meer korrels per pluim en een hoger duizendkorrelgewicht. Dit hoofdstuk toont aan dat fotorespiratie niet alleen kan worden aangepast om verlies te verminderen, maar ook om een route te cre\u00ebren voor netto koolstofwinst die zowel de bronsterkte als de sink-ontwikkeling be\u00efnvloedt.\n\nTerwijl Hoofdstukken 3 en 4 zich richten op fotorespiratoire bypasses, richt Hoofdstuk 5 zich op een andere strategie: het introduceren van een synthetisch facultatief CAM-achtig pad in C3-rijst, waarbij modules voor nachtelijke carboxylering, overdag decarboxylering, malaattransport en huidmondjesregulatie worden gecombineerd. De gemanipuleerde planten verzamelden 's nachts meer malaat, wat consistent is met gedeeltelijke CAM-achtige koolstofvastlegging en -opslag, en ze vertoonden overdag hogere fotosynthesesnelheden en carboxylerings-effici\u00ebntie. In veldproeven namen de biomassa en graanopbrengst met ongeveer 20% toe, wat suggereert dat zelfs een incompleet CAM-achtig systeem de koolstoftoevoer en productiviteit in rijst kan verbeteren. Omdat de module voor huidmondjesregulatie het dagelijkse ritme van natuurlijke CAM-planten niet reproduceerde, werden de watereffici\u00ebntie en droogtetolerantie niet verbeterd. Met andere woorden, het overbrengen van enkel het CAM-metabolisme kan alleen de CO2-toevoer naar Rubisco gedurende de dag verhogen, waardoor het opbrengstpotentieel verbetert.\n\nHoofdstuk 6 onderzoekt een derde experimentele strategie van C4-engineering. Om een basis te leggen voor toekomstige inspanningen om een C4-systeem met twee cellen te ontwikkelen, behandelt dit hoofdstuk een belangrijke vraag: maakt de energiekost van de decarboxyleringstap uit in een C3-achtergrond bij eencellige C4-achtige paden? Om dit eerlijk te testen, werd een uniform rijstchassis gecre\u00eberd met gedeelde C4-koolstofvangstcomponenten, waarna afzonderlijke decarboxyleringsmodules voor PEP-CK- en NADP-ME-subtypes werden ge\u00efnstalleerd. De gemanipuleerde lijnen verbeterden de kwantumopbrengst van CO2-assimilatie, met name in de PEP-CK-lijnen, zoals eerder gesuggereerd door modelstudies. Deze verbeteringen vertaalden zich in hogere biomassa en graanopbrengst in het veld, voornamelijk door een verhoogd aantal pluimen per oppervlakte-eenheid. Op de chloroplast gerichte PEP-CK presteerde over het algemeen het best, wat de voorspelling ondersteunt dat energiezuinige C4-module-ontwerpen veelbelovender kunnen zijn voor toekomstige C4-rijstengineering dan de bestaande ontwerpen op basis van het NADP-ME-subtype, dat een veel hogere ATP-vraag heeft.\n\nTen slotte brengt Hoofdstuk 7 deze bevindingen samen. Synthetische biologie kan de rijstproductiviteit verbeteren via alternatieve metabole routes: herstructurering van de fotorespiratoire koolstofstroom via bypasses, koppeling van koolstof- en stikstofmetabolisme, toevoeging van koolstofpositieve biochemische stappen, herverdeling van koolstoffixatie over de dag-nachtcyclus via CAM-achtige engineering, en installatie van energiezuinige C4-biochemische modules om koolstoffixatie en decarboxylering te reorganiseren. Dit hoofdstuk toont ook aan dat hogere fotosynthese op bladniveau niet op een eenvoudige manier wordt omgezet in een verhoogde gewasopbrengst. Graanopbrengst hangt af van koolstofwinst op bladerdakniveau, stikstofopname, uitstoeling, pluimontwikkeling, korrelvulling, bron-sink-balans en de groeiomgeving. Dit proefschrift draagt daarom niet alleen een reeks ontwerpen voor paden bij, maar illustreert ook een manier om fotosynthetische engineering op het niveau van het hele gewas te onderzoeken. Toekomstig werk zou zich eerst moeten richten op directe metabole fluxanalyse, die zou verduidelijken hoeveel gemanipuleerde paden bijdragen ten opzichte van het natuurlijke metabolisme en hoe zij de ruimtelijke en temporele regulatie van fotosynthese hebben verbeterd. Verder zullen tests in meerdere omgevingen nodig zijn om veelbelovende ontwerpen te vertalen naar robuuste gewasprestaties.\n\nOver het geheel genomen toont dit proefschrift aan dat het beperken van fotorespiratie via synthetische biologie een realistische en krachtige richting is voor de ontwikkeling van rijst met een hogere opbrengst, terwijl het ook laat zien dat succesvolle gewas-engineering integratie vereist over metabolisme, fysiologie en agronomie heen.","summary":"As outlined in Chapter 1, improving photosynthetic efficiency in C3 crops is a key scientific target to address the challenges in future food security and environmental pressures. In recent years, advances in synthetic biology and genetic engineering have made it possible to develop new approaches targeting the photosynthetic limitations of C3 plants. Three approaches have attracted particular attention for implementing in C3 crops: the introduction of photorespiratory bypasses, the reconstruction of crassulacean acid metabolism (CAM), and the engineering of C4 photosynthetic pathways. These strategies help reduce carbon loss and energy waste associated with Rubisco oxygenation, and provide a conceptual and technical basis for maintaining stable yields under conditions that enhance photorespiratory flux, such as high temperature, high light intensity, and drought.\n\nFollowing the review in Chapter 2, Chapters 3 and 4 explore synthetic photorespiratory bypasses in rice. Chapter 3 describes two carbon-neutral bypasses, cBHAC and GCBG, which were designed to metabolize glycolate in the chloroplast without CO2 release. These pathways bypass the native mitochondrial glycine decarboxylation, thereby avoiding the associated energy costs of ammonia reassimilation. The results showed that these bypasses enhanced rice growth, photosynthesis, and grain yield, particularly under nitrogen-limited conditions, highlighting the synergy between carbon and nitrogen metabolism.\n\nChapter 4 presents a carbon-positive bypass, the tartronyl-coenzyme A (TaCo) pathway. This pathway is unique compared to many other bypasses because it includes an additional carboxylation step that can add carbon while converting glycolate into glycerate. In rice, this synthetic pathway enhanced carbon fixation, biomass accumulation, and grain yield. Metabolomic and transcriptomic data suggested that TaCo plants redirected carbon into starch and sucrose metabolism, expanded central carbon pools, and influenced cytokinin-related regulation of panicle and grain development. The plants tended to form fewer but larger and more productive panicles, with more grains per panicle and a higher thousand-grain weight. This chapter demonstrates that photorespiration can be engineered not only to reduce loss but also to create a route for net carbon gain that affects both source strength and sink development.\n\nWhile Chapters 3 and 4 focus on photorespiratory bypasses, Chapter 5 turns to a different strategy: introducing a synthetic facultative CAM-like pathway into C3 rice, combining modules for nocturnal carboxylation, daytime decarboxylation, malate transport, and stomatal regulation. The engineered plants accumulated more malate at night, consistent with partial CAM-like carbon capture and storage, and they showed higher daytime photosynthetic rates and carboxylation efficiency. Across field trials, biomass and grain yield increased by about 20%, suggesting that even an incomplete CAM-like system can improve carbon supply and productivity in rice. As the stomatal regulation module did not reproduce the diel stomatal rhythm of natural CAM plants, the water-use efficiency and drought tolerance were not improved. In other words, transferring CAM metabolism alone can only augment CO2 delivery to Rubisco during the day, thereby improving yield potential.\n\nChapter 6 examines a third experimental strategy of C4 engineering. To provide a basis for future effort to engineer a dual-cell C4 system, this chapter addresses a major question: among single-cell C4-like pathways, does the energy cost of the decarboxylation step matter in a C3 background? To test this fairly, a uniform rice chassis was created carrying shared C4 carbon-capture components, and alternative decarboxylation modules representing PEP-CK and NADP-ME subtypes were then installed separately. The engineered lines improved the quantum yield of CO2 assimilation, particularly in PEP-CK lines as previously suggested by modelling studies. These improvements translated into higher biomass and grain yield in the field, mainly through increased panicle number per unit area. Chloroplast-targeted PEP-CK generally performed best overall, supporting the prediction that energy-efficient C4 module designs may be more promising for future C4 rice engineering than the existing designs based on the NADP-ME subtype that has a much higher ATP demand.\n\nFinally, Chapter 7 brings these findings together. Synthetic biology can improve rice productivity through alternative metabolic routes: restructuring photorespiratory carbon flow through bypasses, coupling carbon and nitrogen metabolism, adding carbon-positive biochemical steps, redistributing carbon fixation across the day-night cycle through CAM-like engineering, and installing energy-efficient C4 biochemical modules to reorganize carbon fixation and decarboxylation. This chapter also demonstrates that higher photosynthesis at the leaf level does not convert into enhanced crop yield in a simple way. Grain yield depends on canopy-level carbon gain, nitrogen uptake, tillering, panicle development, grain filling, source-sink balance, and growing environment. The thesis, therefore, not only contributes a set of pathway designs, but also illustrates a way of examining photosynthetic engineering at the level of the whole crop. Future work should focus first on direct metabolic flux analysis, which would clarify how much engineered pathways contribute relative to native metabolism and how they improved spatial and temporal regulation of photosynthesis. Furthermore, multi-environment testing will be needed to translate promising designs into robust crop performance.\n\nOverall, the thesis demonstrates that constraining photorespiration through synthetic biology is a realistic and powerful direction for developing higher-yielding rice, while also showing that successful crop engineering requires integration across metabolism, physiology, and agronomy.","auteur":"Kaining Jin","auteur_slug":"kaining-jin","publicatiedatum":"20 november 2026","taal":"EN","url_flipbook":"https:\/\/ebook.proefschriftmaken.nl\/ebook\/kainingjin?iframe=true","url_download_pdf":"https:\/\/ebook.proefschriftmaken.nl\/download\/1f856824-96b8-4b5c-ac0a-d073eedb53ca\/highres","url_epub":"","ordernummer":"19572","isbn":"978-94-6534-816-2","doi_nummer":"10.18174\/681408","naam_universiteit":"Wageningen University","afbeeldingen":28459,"video_url":"","podcast_url":"","naam_student:":"","binnenwerk":"","universiteit":"Wageningen University","cover":"","afwerking":"","cover_afwerking":"","design":""},"_links":{"self":[{"href":"https:\/\/www.proefschriftmaken.nl\/en\/wp-json\/wp\/v2\/us_portfolio\/28458","targetHints":{"allow":["GET"]}}],"collection":[{"href":"https:\/\/www.proefschriftmaken.nl\/en\/wp-json\/wp\/v2\/us_portfolio"}],"about":[{"href":"https:\/\/www.proefschriftmaken.nl\/en\/wp-json\/wp\/v2\/types\/us_portfolio"}],"wp:featuredmedia":[{"embeddable":true,"href":"https:\/\/www.proefschriftmaken.nl\/en\/wp-json\/wp\/v2\/media\/28459"}],"wp:attachment":[{"href":"https:\/\/www.proefschriftmaken.nl\/en\/wp-json\/wp\/v2\/media?parent=28458"}],"wp:term":[{"taxonomy":"university_us_portfolio","embeddable":true,"href":"https:\/\/www.proefschriftmaken.nl\/en\/wp-json\/wp\/v2\/university_us_portfolio?post=28458"}],"curies":[{"name":"wp","href":"https:\/\/api.w.org\/{rel}","templated":true}]}}
