Plants have co-evolved with their microbial allies for more than 450 million years. The importance of microbiomes for plant growth and stress resilience is increasingly recognized and has been proposed as a new avenue for sustainable crop production. Among the members of the plant microbiome, microorganisms living inside plant tissues, referred to as the endosphere, are receiving increasing attention. To date, however, the functions of these endophytic microorganisms are not well understood. Focusing on microbial life in the plant root endosphere, my PhD thesis aims to identify molecular mechanisms by which endophytic bacteria protect plants from soil-borne fungal pathogens. This work integrated meta-analysis of disease-suppressive soil microbiomes with molecular microbiology and metabolomics to uncover the microbial taxa, genes and metabolites underlying (endophytic) microbiome-mediated plant protection.

Natural disease-suppressive soils exemplify how plants actively select protective microbiota upon pathogen attack, providing a rich resource for the discovery of beneficial microbial traits. In this thesis, we revisited decades of research on disease-suppressive soil microbiomes and re-analyzed bacterial taxonomy profiles of rhizosphere samples from existing studies on soils suppressive to various soil-borne plant pathogenic fungi. Our results highlighted the importance of both “usual suspects” (e.g., Bacillus, Streptomyces, Psuedomonas and Chitinophaga) and less-investigated bacterial genera (e.g., Sphingomonas, Hyphomicrobium and Gaiella) in disease-suppressive soils. By mining reference bacterial genomes closely related to these putative “disease-suppressive” taxa, several known and uncharacterized biosynthetic gene clusters (BGCs) were predicted to contribute to disease suppression, including siderophores, ectoine, thiopeptides, and putative novel Type III polyketide synthases (PKS). These findings highlighted bacterial taxa and gene clusters typically associated with soil suppressiveness, and generated testable hypotheses regarding their common roles in protecting plants from soil-borne fungal pathogens.

Inside plant roots, members of the endophytic microbiome can provide additional protection against pathogen invasion. Members of the Bacteroidetes phylum, particularly Chitinophaga and Flavobacterium, have been characterized for their protective roles in the root endosphere of sugar beet seedlings grown in a soil suppressive to the fungal root pathogen Rhizoctonia solani. Notably, Bacteroidetes members are widely distributed across diverse ecosystems and closely associated with plant growth and health. Their genomes harbor a wealth of enzymatic and biosynthetic potential. In this thesis, we used Flavobacterium sp. 98 as a “model” strain that was originally isolated from sugar beet root tissue and controls damping-off disease caused by the fungus Rhizoctonia solani. Its protective effect was associated with BGC298, a hybrid PKS-NRPS gene cluster. We found that Flavobacterium sp. 98 produces the antifungal compound 5,6-dimethylbenzimidazole (DMB) and that DMB production is controlled, at least in part, by BGC298. Site-directed mutagenesis of the DMB-synthase gene bluB abolished DMB production in Flavobacterium sp. 98, and further confirmed its contribution to the antagonistic activity of Flavobacterium sp. 98 against R. solani. Interestingly, bluB is widespread in the Flavobacterium genus, whereas BGC298 is found only in a small subset of soil- and plant-associated strains. Together, these results suggest distinct functions of BGC298 and bluB in the disease suppressive activity of Flavobacterium sp. 98.

Mimicking the low-oxygen levels in the endosphere, based on microsensor profiling, we showed that Flavobacterium sp. 98 is limited in growth, shows enhanced motility and is more effective in restricting R. solani hyphal growth. Intriguingly, hypoxia induced metabolic changes in Flavobacterium sp. 98, in particular enhanced accumulation of lysophosphatidylethanolamine (lysoPE) and phenylalanine derivatives. These hypoxia-induced metabolites may play a role in bacterial motility and plant hormone modulation inside roots. Additionally, the biosynthesis of the antifungal compound DMB is oxygen-dependent and likely occurs in root wounds upon oxygen exposure during R. solani infection. Together, these findings revealed the impact of hypoxia on the physiology and functional traits of endophytic bacteria inside roots.

In summary, this thesis provided novel insights into microbiome-mediated plant protection spanning from the rhizosphere to the endosphere. We generated new hypotheses based on existing data from disease-suppressive soil microbiomes, and provided mechanistic insights into plant protection conferred by endophytic bacteria under both standard laboratory and low-oxygen conditions. Several genes and metabolites involved in disease suppression were characterized in endophytic Flavobacterium sp. 98. Many more bacterial taxa, genes and metabolites identified in this thesis remain to be functionally validated, exemplifying the tip of the iceberg in the largely unexplored functional potential of the plant microbiome for crop protection.
["GET
